Battery located under hood under fuse box. In my case I still have the key but would need new electronic bits inside. I am assuming it was the water given I was completely soaked and had to pull the fob out of my pocket to get into the car. Dealer says no dice on it being covered under warranty due to the water damage. Hope this helps those who were going as crazy as I was when all they wanted to do was replace a simple battery.

Use a flat blade screw driver to remove it. Mechanically lock the vehicle using the Drivers door using a second key. Here is a link that might explain the process a bit better than have. I had a very similar problem with my daughter's 1998 Beetle, and the cause was traced back to the hood latch. Anytime there is electronics in something the cost will go up. Remove the screw and carefully remove the back of the fob.
All the internals I think probably still work fine. Its pretty hefty and seems to be the only way to open it. Everything said in the first message is correct for this car and the batteries are 1620. Then they will need to have the car towed to the dealer. Be sure to push the new battery back under the retaining lip at the rear of the casing.
I did the ebay key fob purchase too. Take out the mechanical key from your fob. Volkswagen calls this system the Immobilizer. You do not need to remove the nut: just loosen it enough to allow the terminal clamp to wiggle off of the battery post.
